Spoiler free way to get an ending: So the code you got from Mr. TomatoS is actually useful. The numbers need to be translated somehow, it reveals a secret message. Also, I'm pretty sure Mr. TomatoS doesn't notice when you change the code. Try to get the knife and do something to him either before or after he gets mad, something happens either way I think. This may or may not have helped. :)

What you need to get the TRUE ending : - A fake unstable id card. (the mystery item) -The code to enter the system of the game. -The code to delete the entire system.

There are some other endings to the game, also the save modifying you found is a good way to get most of them. It appears that this was intended since the layout of the save data is so simple

I just rewatched this after watching YuB play Mrs. Lemons. And I realised that there's a eyeball and a hand (supposedly left hand) in Mr. TomatoS. Which leads us back to Mrs. Lemons, during the rock, paper, scissors when she gets to her limit of irritation. When YuB lost his left hand and eye back in that game, she must have took the eyeball and hand to Mr. TomatoS.
