For context with the Skylanders lore, in that universe there exists this entity called “The Darkness”. The Darkness is one of the main villains of the series, originally introduced as just a dark cloud that covers everything that exists, but in later games, gets more personified and intimidating. Through a number of different circumstances, some Skylanders characters end up being exposed to dark magic/dark energy created from/by The Darkness itself. When the Skylanders absorbed this dark energy, they turned into dark versions of themselves. Through spells and training, these characters learned to control the darkness within themselves, combining its power with their own. Now, they can harness that energy when they need to and turn into their dark counterparts on command. As far as how DK and Bowser actually ended up in the world of Skylanders, you’ll have to read the IDW Comic Book “Unexpected Allies”, which is a tie-in to the game those figures released for. You can read it online or purchase a copy from third-party sites like eBay.

I don't know the exact "lore" reasons for the Dark Skylanders, but since Skylanders Swap Force they made a "Dark Edition" of the game which gives you extra Skylanders with a dark pallet. The game itself is the same.
